There's no telling without access to the domain search tools that Google makes available to the verified domain name holders. It is possible that the file is/was flagged by Google at some point, and while the Dev's page may have found a way to tell Google the binary downloaded from their page is good, the modified version from likely does not have the same hash, and may be flagged due to that.
